If she made a significant portion of your income then it won't be too bad. If you make a great deal more than her then it could really screw you. I would consult a tax professional and see if you could still claim her as a dependent for a portion of the year if this is the case.

Your wife is probably thinking she is protecting her own "refund". From what I've seen, tax refunds along with all assets, current and anticipated, are on the table during the divorce negotiations. It's possible (depending upon your circumstances) that both of you will come out ahead if you file jointly and negotiate a split of the refund. Filling separately, I believe, often results in a higher tax rate for both of you.

Once again I have embraced my addiction and have put off the moral dilemma to another day.
If you were married at the end of 2006, you both file as married whether you file as a couple or separately. You have two deductions. One of you can claim both or each can claim one deduction. You should work it both ways and see which way you pay the least tax. If your ex does not agree, your attorneys will need to work it out by April 15 or you pay a penalty.
