Yes, if you reformat the files on the iPod will be lost. Backup the files first. Search Google for instructions on how to extract the files.
If you format it for mac, you lose everything.

There is a program I use in this case called XPLAY http://www.mediafour.com/products/xplay/
It will read your HFS+ (mac format) ipod but you have to kill ituneshelper.exe first.
Not sure if the trial will do it, but if so you can do it for free, then format your ipod.
XPLAY and MACOPENER work. XPLAY is imho the better choice.
You will also be able to copy all your music off the ipod using xplay.
