Anyway you post a pic? It would be hard for me to give any advice without really seeing how bad the damage is. From the way you describe it, it doesn't sound like it might be all that bad. If it's not very noticeable, then maybe don't worry about it so much. As long as it doesn't get any worse. Landlord probably wouldn't even notice it.
In the future, would it be possible to take/train the dogs to go outside, and not use the pee pads? If you're not going to have any kind of yard for them to use, could you maybe train them to go out on a patio or deck?

My housemate has this problem but hers is like... 2 or 3 different areas where the wood is actually rotting away and the black spots are the size of a large dinner plate each. Her room is completely disgusting and I hope she stays another year in the apartment while I move on, because its the only way I have a change in hell of getting my deposit back. I think yours looks fine, it's barely noticeable. How about some of the wood-colored varnish that they sell to paint decks and things?
I think like MM says it can be fixed with some sort of sealant, you may want to have a professional contractor look at it.
But for the future I would put down a big rubber mat or something, I have heard of dog urine causing real damage over time, not just cosmetic.

At my local craft store they have rolls of plastic sheeting which you can cut to size you want, You can try the dog toilets but they really neeed to trained to use them from a young age, perhaps substitute the fake grass for real grass.

I'm having the same problem wiht my dogs. They will pee on the hardwood floor in my dining room. I don't get why they are doing it, they're 8 and 10. Does the Natures Miracle really work?

That doesn't look all that bad. I'd just maybe block sand it a bit to make it smooth and get the color out. Then get a can of spray lacquer to reapply the finish. Looks like it's just a natural finish, so you shouldn't have to worry about staining it. as far as the gaps are concerned, you can get a wax touch up pencil at the hardware/home improvement store. If you can't find one of those, just break out the old box of Crayola and find a color that matches. Just rub it into the crack and buff off the excess. Do this before you use the spray lacquer or any other kind of top coat.
Or you could just roll the dice. Depending on: your landlord, the age/condition of the building, your relationship with your landlord, or a million other things that can factor in. When you move out, the person doing the inspection might just be like, eh, and hand you the deposit back.
